From the list of available contrasts, select Meta-Analysis.

The meta-analysis will provide information on significant genes, predicted micro RNAs, GO Terms, Pathways and Diseases that may be in common or unique to each of the contrasts in the report.

The layout consists of a Venn diagram, data table, information on the selected entity, information about the gene expression for the significant differentially expressed genes across each contrast, and associated literature references.

The default view is for differentially expressed genes. To see information about other entities, click the corresponding area in the navigation bar.

The Venn diagram provides a visualization of the areas of overlap between the contrasts with the number of significant overlapping entities. Clicking the region will include that region in the data table below the diagram. Adding or subtracting regions is performed in this manner. You can clear the selections by clicking on the clear selections button.

Below the Venn diagram is a table than can be sorted and searched. The default view for the table is a simple list ordered by p-value or fold change. An alternative rank based layout is also available which may help assess relative importance of entities between the contrasts. For example, in this dataset of three breast cancer types, Her2, Liminal A and Triple Negative, we can see the relative ranking of the pathways between the types. We can also change the focus of the ranking by clicking on the heading of the contrast we want to focus on.

The Differential Expression plot shows the gene expression values for the selected entity for each contrast where at least one gene was significant in terms of fold change and p-value. If there is no bar for a particular contrast, then that gene was not significant in that contrast.

Clicking on the bars in the DE plot will bring up that specific gene with additional information.

As with all other pages, the plots and tables may be exported by clicking the download arrow.
